If you copy all of the .properties files from the folder you show above to C:\Program Files (x86)\SAP BusinessObjects\SAP BusinessObjects Enterprise XI 4.0\warfiles\webapps\BOE\WEB-INF\custom, then you shouldn't have this issue if you have to redeploy BOE.war.
